Prebuilt machines are built to hit a price on a shelf, which is why they so often pair a strong graphics card with a weak power supply, or eight gigabytes of memory with a processor that deserves more. The compromises are in the parts nobody puts on the box.
Building to order means the money goes where it does something. For a gaming machine at a given budget that usually means the graphics card; for video editing it means cores and memory; for a machine that just needs to be quick and quiet it means neither of those.
